As the aftermath of the Great Battle, Brambleclaw ascends to the throne and installs Squirrelflight as his deputy in an act of forgiveness. Kate explained that following the events of The Last Hope, Bramblestar and Squirrelflight repaired their friendship and were friends again. She also said that they should be able to tell that something was wrong before anything happened between them.
Brambleclaw feels guilty for not protecting her more during the battle, so he makes sure she is never left alone. When he sees her healing after her encounter with the giant frog, he knows she has forgiven him. However, when she tries to explain herself, he stops her because he does not want her to suffer more pain over what happened between them. He then asks her father if she can stay behind to recover, which makes Squirrelflight happy because it means that Brambleclaw has forgiven her too.
Squirrelflight tells Brambleclaw that she will wait for him by the riverbed where they first met, but he doesn't show up that night or the next day. When she cannot find him, she assumes the worst and fears that he has abandoned her too. But soon enough, he comes looking for her, and they rejoice at being together once more.
Brambleclaw realizes that Squirrelflight needs time to recover from the trauma of the past few months.
Bramblestar, on the other hand, finally realizes that Squirrelflight does everything for the greatest of motives, and he welcomes her back into his life as his deputy. Squirrelflight accepts his offer, and the two ultimately reunite and have their own kits.
Now, don't get me wrong, I love the character of Bramblestar, but he is by no means an easy character to write for. He has a very strong moral code, which makes him kind of hard to get along with for most cats. He also has a lot of pride, which sometimes gets in the way of their relationship. However, despite all this, they do stay together, because they both know that it's what the other needs at the time.
As for Squirrelflight, she learns how to take orders from another cat, which forces her to grow up a bit. She also realizes that Bramblestar is not only wise, but also beautiful inside and out. This inspires her to become more attractive so she can find a good mate too. In the end, they both find happiness together.
This was disputed in "Confidential Notes," which said that Bramblestar and Squirrelflight could never be friends, but she would remain his deputy.
Squirrelflight is chosen to return to the Tribe, where she consoles Jayfeather after he is accused of murdering Flametail. This makes her the first female ThunderClan cat to be appointed deputy.

Brambleclaw is enraged and hurt, and he abandons Squirrelflight after discovering that she has hidden that secret from him for so long, and they cease to be mates. I shall remember my StarClan forebears, but not those who have ever wandered in the Dark Forest. I will never forget what you have done, Brambleclaw, even if you do not want me to remember.
After this revelation, there is no going back for them. Brambleclaw will always feel responsible for Squirrelflight's death, and she knows it. She blames herself for what happened, even though it was not her fault. She thinks she could have stopped it if only she had told Brambleclaw about her role in the battle, but she can't bear to see him suffer as well. She hates herself for not being strong enough to save them both.
Eventually they come to an agreement that they should stay away from each other's clans until the fighting is over, which is how they survive the dark days before the next cataclysm. But despite their truce with the shadows, they are still vulnerable to attack. When a group of rogue cats threatens to destroy all the Clans, it is Brambleclaw and Squirrelflight who must lead the way into the unknown to face their enemy!
Brambleclaw has yet to forgive Squirrelflight, and their relationship remains strained and uncomfortable. Squirrelflight spends her time with her sister, who has stepped down from her medicine cat responsibilities, and seeks to gain the forgiveness of her adopted kittens. She still carries a deep resentment towards Brambleclaw for his role in the death of her family, but knows that it is impossible to move on if she continues to hold this grudge.
In addition to her own problems, Squirrelflight also tries to help Brambleclaw deal with his grief over the loss of his family. When Firestar asks him why he hasn't started a new life, Brambleclaw replies that he doesn't know where to go or what to do with himself. This hurts Squirrelflight deeply because she knows that there is something more than loneliness driving him not to find another cat to trust with his pain.
At first glance it would seem like Brambleclaw has moved on from his past transgressions and made peace with Squirrelflight. But beneath his apparent happiness lies a dark secret that will come back to haunt him.
Squirrelflight's story takes place about two seasons after the end of Season 1. She has just turned 16 years old and is living with her sister in an abandoned barn near the forest edge.
She eventually decided on Brambleclaw. They stayed friends for a time, and Hollyleaf, Jayfeather, and Lionblaze were born to Brambleclaw and Squirrelflight. Later on, when Brambleclaw had to go fight a monster in battle, he didn't return. This is when Squirrelflight realized that she loved him too much to stay with her family, so she left them to find work in another territory. She has not been seen or heard from since.
Brambleclaw has not stopped looking for her, though. He will never stop loving her even if she does abandon her family.
